As you said, the energy density of the sun is rather low.

Lower than a toaster oven actually, but there sure is a fucklot of it. A few hundred watts per square meter is plenty for nanoassembly; you're talking about bond strengths on the order of a few electron volts, after all. Energy shortages just mean you're building slower, not that you can't build.
